When you install the.cer manually it is installed in the MY (user) certificate store on the device. But root ca certs should be installed in the ROOT certificate store. When I upload my.cer file to my website and create a link to download the.cer file all it does is open the actual file in the browser showing the certificate. If I rename the file to.der I can download it on a computer but the Windows Phone 7 says Windows Phone doesn't support.der files.
